Fix warnings when building the Docker image
- fix several scary-looking red warnings caused by apt-utils not being installed
- fix scary-looking red warnings caused by using apt instead of apt-get
- fix pipx warning

skelatool64: fix make clean
use -f (force), so that skelatool64/build/ being empty isn't an error:
-> rm -rf build/

also remove the skelatool64/skeletool64 binary:
-> rm -f skeletool64

The HUD is responsible for filling the screen with black. Before this
fix, when pausing during the intro, the level would become visible.
